My opponent is flying training fighters over his base which appears to be getting ignored by Escorts and Sweeps I put out yet because they are there the A.I is usually letting them intercept my bombers.
Is there any mission I can assign that would attack the trainers?

Yes - just use B-17E or later model! [:)]

Also change up or down your altitude for bomber missions to avoid his training flight altitudes by over 5K.

There is no specific mission tasked to deal specifically with fighters undertaking training.
