Was wondering if a fighter group gets attack directly in its base by another fighter unit (not intercepting), do the defending fighters get some kind of penalty from getting attacked at their home base? Ive been getting alot of that lately and want to make sure Im not doing it wrong all this time.

Right you are. They suffer a penalty indeed, since they need to scramble in emergency and under fire.

Best to spread out your fighters over multiple airfields that can provide intercepts for each other. And add some flak guns on or around bases with lots of aircraft!
