What kind of measure is this National morality and how much it influence my units morality?
When I watch the diagram of national morality, I see a number of 100 or higher % to 0 %
but when I conquer for example as allies the harbor of Waterford and Cork I get 1000 Points of National morality.

I believe it is "morale" your talking about and if it drops too low you lose the game.
definition of morale:
a : the mental and emotional condition (as of enthusiasm, confidence, or loyalty) of an individual or group with regard to the function or tasks at hand
The team's morale is high.
b : a sense of common purpose with respect to a group : esprit de corps
The ship's morale improved after two days of shore leave.
3 : the level of individual psychological well-being based on such factors as a sense of purpose and confidence in the future
The failure of his play did not affect his morale.

I think that the NM affects combat effectiveness, but I just looked in the Manual and didn't see anything about that. Maybe I was dreaming ?
The main effect is that if NM hits '0' for a country, that country will surrender.

National Morale impacts unit Morale which impacts readiness which impact combat results. Only France-Italy have a national morale pool that puts them in danger of surrendering, for everyone else it's more for combat purpose.

Depends on the total pool of national morale. For Italy (with 40000 IIRC), this would be 2,5% of its total. If you are 115% of starting national moral you get a small morale bonus to your unit. If you go lower than 100% there's a couple of thresholds where you get moral maluses that get progressively worst.

Mouse-over that bar at the top of the screen and you get a pop-up that shows the details.
