There is any difference between "edit defence bonus data" and "edit penalties/bonuses data". For example, if I apply a +1 bonus for all soft units defending in forest, there is any difference if I do it in one or the other modding section?

Yes, if you want all units to benefit from the bonus then use the first one. If you only want certain unit types to benefit, then use the second one.
