Can two PBEM players play a base scenario (e.g. 1939 Storm), where one has no Mods and the other has a
graphical mod (via the new MOD Check box system) turned on?

The graphical mods are all client side, so yes, if you play with a graphical mod enabled, it should have no effect on the game play or on your opponents turn, and vice versa.
