I had to instances, in the same game, that did not allow me to repair Naval units.

Italy Destroyer in Indian Ocean: I had got the ship to a port in Japan.
Japan had not joined the Axis as of yet and would not let me repair.
I left the Destroyer there, when Japan finally joined the Axis, I could still not repair it, even tried for a couple of turns.
Finally moved it back to an Italian Port in Africa and was able to repair it.

German Cruiser Graf Spa in the Mediterranean Sea: The Damaged ship made it to Rome, Italy was at War, and I could not repair it. Moved it to Alexander, Egypt under German control, I was finally able to repair it.

What was the strength of the unit you were seeking to repair? As in a Japanese port it should only receive a maximum supply value of 3, which may not be enough to repair it unless it has very low strength.

Though I'm a bit confused by this:

"Japan had not joined the Axis as of yet and would not let me repair" because Japan starts all the official campaigns as fully mobilized with the Axis. Do you mean they aren't at war with the UK and USA at the time?

That does sound odd about the German ship not being able to repair in Italy, as the setting should allow it.

Both the Italy Destroyer and German Cruiser were at strength 2.

And Yes, Japan was not at war with the UK/USA.
The Italian Destroyer was able to enter the Japan Port.

I was thinking it was Nationally related issue as Italy Destroyer could only be repaired at an Italy Controlled Port and the same for the German Cruiser at a German Controlled Port, where as it should be Axis Port in both cases.

Anyway, that's my thoughts, I will keep checking for other related problems as the game progresses.

I believe the Italian ship cannot repair in any Japanese port as they are not cooperative nations, but the German one should be able to repair in an Italian port... I just did a quick test on my end and I was able to do so, but only after they were both at war and against at least one common nation such as the UK. Prior to that my German ship could not even enter an Italian port, and the same should go for an Italian ship attempting to enter a Japanese port.
