After building AA and having fighters on interecept..Allied Strat bombing seems rather effective and as german in 39 campaign seems to be able to do very little to stop or even inflict decent losses as allies? or am i doing something wrong

Hate to state the bleedin' obvious, but your interceptors are on "Full Support" mode rather than "Mission"?
Good question, I was thinking about this myself.

Yeah, according to the manual, they have to be on full support to intercept.

Interceptors often do not intercept.
And when they do, hardly inflict damage.
Titan is playing vs me (or at least we've a game ongoing) and my bombers are having amazing time since the first turns.
Not that the issue has not been debated already on the forums around.
As I've some games going on as the Axis too - and tested the AA vs the AI starting games in '43 and '44 with the Allies, at the moment you could even have the whole Luftwaffe there, the bombers -will- go through, and mostly undamaged.

Bombers take damage, especially to their effectiveness. The German player has to increase AA constantly.

Also, is repair meant to be 1 per turn or 2 per turn?
Right now it seems production facilities repair 1 per turn, and that's really little.

So to intercept automatically fighters need to me set to mission only? My take on manual was full support?

Full support for interception.
Check that they've the small blue triangle on the icon.

Someone really needs to track damage to the bombers vs. damage caused to industry and interceptors. Each bomber point costs 10 to repair (more as they tech up), that means they need to dish out 3 hits that cause 2 damage and 1 hit that causes 1 damage to break even per damage point they receive. That's a lot of hits needed for just a single hit to themselves.
Also it would be good to know if income is tallied before or after industry repair. I assume it's before as otherwise single point damage would repair before any cost was deducted, but confirming that would be nice.

Manual p. 78
Mode – Air units have two different support modes
Mission Support – Air units fly player-directed missions only
on their turn. Air superiority doesn’t escort or intercept. Bomber
groups do not support ground units in land combat even on an
enemy turn.
Full Support – Air superiority groups automatically fly intercept
and escort missions even on an opponent’s turn. Bomber groups
automatically fly ground support missions even on an opponent’s
turn.
Use Mission Mode to set air units to rest so they can recover strength
and effectiveness.
