Are the russian units to the south in supply? The war in the east has gone well for Germany and I'm wondering if I have isolated the units in the south from a main supply source. If not, where would they get their supply from?

When I captured Baku, playing Axis, this city became a German supply source. Is this correct?

No. Supply source must be owned and controlled

Maybe better check that then. I took it in late 1941, thinking my armour units must surely perish in the deed. To my surprise, despite technically being separated from the general German supply grid, Baku turned into a supply source for the panzers there.

I've included a pic of my capture. I thought my supply was coming from the south. I just wanted to cut of the Russian supply and take away their oil.

I think the problem is that ports receive magically supply anywhere they're.
The same is if Axis takes Gibraltar and sized the Suez Channel, Malta will by magically supplied.

Pratically the game lacks a system that tracks IF ships could factually arrive to a port from somewhere else where the supplies depart.
Rare cases but they're here.

Unless there is a whole rail that goes through Persia, up to some port in Persia (if there is any) and supplies arrive that way to Baku.

I am working on something for that

In my game I think that I should be able to supply my troops because I control all countries south. I just haven't figured out how to set my Merchant marines to different sea areas yet. I hope this pic helps. I guess the question is where the supply should be coming from. I'm guessing it should not come from a baku.
