What happens to base expansion if you stop expanding then start it again? I've noticed that any percentage is set to zero when you stop it, but it does not get the percentage back when you restart. Is this a bug, do you really lose it? I can understand losing some but not all.

Yes, you loose it. maybe not entirely realistic, but that is the way the game handles the situation. If you want to stop construction and keep the effort you hae expended - you need to wait until a level is obtained.
