BB stuck on PierSide

I have a BB (and a few other ships as well) that are stuck in a port without a shipyard.
They are at PierSide with Flotation damage. They cannot be repaired there with just PierSide. They seem to be stuck there. I cannot start a TF to move them out.
I know this is something simple I am doing wrong but I cannot figure it out. Any thoughts on how to move them out would be appreciated.

Move them from pierside to readiness and wait for 3 days. then you can make a TF with them and move them.

Usually ships need 3 days to switch to Ready status from Pierside

Since you seem to be doing this for the first time, I will mention some things to check before moving them:
- if the float damage is 50 or more, it is dangerous to move them unless the system damage is low - below 20 for sure but if you can wait for it to get down to 0, that is best.
- if the float damage is 30-49, get system damage down to 30 or less.
- if the captains do not have 60+ naval skill, replace them
- bring in an AR and Naval Support to speed repair of System damage, if you can
- when you move the damaged ships, set the speed to "Cruise" to minimize chances of runaway flooding
- have ASW TFs accompany the Escort TF with the damaged ships. One ASW TF in the same hex, one in the hex preceding. Set the other two TFs to follow the leading one by one hex.
- if you can, use waypoints to follow a route passing near enroute islands so that if flooding increases, you can disband the ship in port again to pump out the minor flood damage points.
- if the current location is within enemy LBA range or is being reconned by the enemy, move immediately to a nearby port to start repairs. Do not use pierside mode because of the three day delay in getting out of it. You can repair System damage in readiness mode.

I don't know if there is actually anything truly coded for this but I have had a lot of success putting a high endurance AG in the same task force - they seem to help keep flooding controlled.

I don`t like to loose a great commander when I have a submarine with low System damage and have to disband the TF for repairing.
Does the crew reduce System damage when the ship is docked.

It is possible but not frequent that a repair can be made while the ship is still in a TF. I have not noticed that docking makes any difference - never saw a merchant ship loading cargo for several days repair a single point of system damage. Disbanded in port (but not pierside), the ship is still using its own facilities and the crew does the repairs and can gain experience from doing so. In pierside mode, the ships engines/boilers are shut down and the port takes over the repair.
I think a Shipyard can contribute their points to the port if there are no ships in the Shipyard. Ships in the shipyard get all the repair points from the SY but none from the port.
About the sub "commander" - you do not lose the captain of the sub when it disbands for repairs. I can't think of any situation in which I would keep a poor captain in charge of a sub and pay PP to put a TF Commander in charge of the sub. If the captain is no good, just replace him and you will have your good commander. For subs, you don't need to worry about soft skills like leadership and inspiration so much - high naval skill and good to high aggression is what you should focus on.
Occasionally the AI will change a ship commander on you. You get a cryptic note in the Ops Report about "[name of leader] available for reassignment". Unless you have a photographic memory, I don't know how you can check the ship/LCU/Air Unit he came from to see if the replacement is any good. So the info in the Ops report is useless.

I never assign TF commanders for subs. Subs are single-ship TFs most of the time, so there is a risk to lose 2 officers at the same time, not one. Also, damaged subs autodisband when reaching port.
If you already have a TF commander and want to preserve him, get another sub at this port and join into a TF
