I noticed that my brigades are not getting new troops for quite a few turns now after some truly horrendous casualties taking a city defended by technologically superior units. Upon investigation of the logistical network, I discovered that most of my very limited road capacity between the SHQ and the units were being used to send things from an adjoining zone (which happened to use the same road to the SHQ).

While thankfully the SHQ prioritized unit supplies before having things sent to it from zones, this meant that none of the troop replacements could get through, as the road is presumably congested with trucks moving things from the zone inventory to the SHQ inventory.

How do I tell the SHQ to send the replacements first using the available LIS points and ignore having zones give it stuff until the replacements are complete?

If you go to the Unit Admin screen for the SHQ unit itself you'll find some options for prioritising your logistics for various purposes.

I'd recommend you manually replace troops wherever possible though, by clicking on the unit and then the Repl.Troops button, making sure you're sat on a road/rail hex and ensuring there's plenty of LIS.
