Why is it that Yak-1's seem to suffer more casualties than other fighters, such as the MiG-3 and LaGG-3? It is faster than the LaGG-3 and has a higher durability, yet the Yak's go down much faster.

It’s also possible their pilots were less experienced or fatigued or that their opponents were more so. Do you have a direct comparison for this observation?

Mostly the experience is comparable across regiments. The Yak's seem to get more kills than the other fighters, but they also suffer greater losses proportionally. The only thing I can think is the the AI seems to like to pick the Yak's for a larger number of missions.
