Does anyone know if custom maps mess with combat sync? I am thinking of using a custom map on my side in my PBeM but don't want to mess up the game.

The map files that make up the board are just BMP graphic images and should have no influence on what your PBEM opponent is using for his map. As long as you are both playing a regular or an extended map with the associated scenario, the graphic choice of map does not matter.
