Not from Warplan but Ive had the same issue in the past with JTS Panzer Campaign games. The Nato symbol is off-center from where it should be. Whether thats up/down/left, or right.

OK but here, I have lost them. I wonder if this is linked to the save options of the PNG files?

Same thing in Panzer Campaigns. If they were off by too much the entire symbol wouldnt be displayed.
The best thing I can suggest is compare your files with the templates Alvaro created. Even if that means counting how many pixels something is from the top or bottom in the template.
