I have read the sections I could find on the role of FBD HQs, but I'm still confused.

So..what is the role of the FBD HQs in repairing railroads and how does that work? Apologies if I'm being dense but none of the R.A.D.s are attached to them, so I'm not seeing how they affect railroad repair. Also, in a general sense, how does the player guide where railroads are repaired?

You can use the FBD's to manually repair rails.
They must be on a damaged rail next to a connected repaired rail in order to be able to repair.
On the unit selectionbar on the right click on the number next to RRC to repair the rail.
They spend MP's to repair rail.

The rad-support units are connected to HQ's, and they are automated.
By assinging them to HQ's you have some controll in what areas they will work but they go out by themself. The range they go out to repair rails depends on the HQ-range, so attached to an army they repair rail up to 15 hexes away, in a corpHQ they go 5hexes..

Tip: shortcut for highlighting the FBD's: ctrl-9
