I get the pop up advice that we've detected unknown items on a planet and that we should explore it at higher levels. However, my exploration ship jumps out to another system and doesn't decide to survey the planet closer to see what's there. I have to manually tell it to survey before it moves onto it's next target. How can I get an exploration ship to completely scan a planet before leaving?

You need to improve your tech and fit more advanced planetary survey modules into your explorer. They skip because they've reached the max they could survey with the equipment they have.
