How to reset rail usage in the editor?

I'm trying to set up a scenario, and I notice that many rail lines in my rear are always red for fully in use. Sometimes this goes all the way back to the Urals. It's not every rail line, but many of them, and in places where I wouldn't think any supplies are moving. I click init port/rail values in the editor main screen, and then they all show green, but when I save the scenario and open it, they are back to red again. Any ideas?
