This is with version 3.2. There are no options that I am aware of that will have caused this problem. As well, the units are not pushed to the next turn and are capable of going on to the map within stacking limits, so that is not the problem...

I am noticing the some Japanese units are remaining on the production spiral for no discernable reason. The 2 screen shots show units that ought to have moved to the map. Note, it is March/April in this turn... the units in the March/April part of the spiral ought to have gone to the map... but did not. I then noticed that the same had happened in January/February. As you can see, given the build times of the units in question, they were build less that a year previous, so they should be on the map.

I have seen this bug for other countries occur. Don't know how or why it occurred. Went back to the break-down autosave and redid the end of turn from there and all went well. No idea what I did different.

Yeah... I modded it away. Noticed it too late to go back, but now it will be SOP for me to check all builds have been put on the map appropriately.
