You're playing a battalion or regiment commander, and you don't load units on other units.
Nearly all infantry units come with organic transport within the unit, which they use while moving, and either hide or actively use when static. As part of the movement SOP, you have some control as to when infantry dismounts when moving.
The game does not support use of inorganic transport (i.e. infantry from one unit being transported by trucks of another unit).
The game does not support airborne infantry being inserted by a helicopter, with the helicopter departing afterwards.

I've had units where the transported troops are KIA but the transport vehicles survived. Ergo, empty vehicles. Vice-versa as well.

Sub-units of a unit that are still combat-capable continue to function in the unit. In some cases, a mechanized unit may lose all of its transports and have to leg move or lose all of its troops and fight with its vehicles. We are hoping to add helo transport and insertion in the future.

Helos are there to support that future helo transport feature. Trucks and other vehicles are there for various support functions and they are built up in formations with other transportable sub-units.

Just to clarify:
Unit A is both infantry and transport and so is Unit B
Both get into heavy combat and A losses most of its infantry while B losses most of its transport
Unit B can't load infantry on to Unit A's remaining transport to facilitate a retreat? I have seen this in
other wargames, so if true, it's probably by design.
Happy Holidays.

It's a design choice. The game puts the player in the role of a battalion or regiment commander, commanding the larger battle, and leaving many of the details to subordinates and staff. He/she is not going to check and micro-manage units a few levels down to optimize transport assignments for units which in most cases would be combat-ineffective during the scenario and only be reconstituted after the battle.
The campaigns do have an explicit reconstitution phase though.
As CapnDarwin mentioned, we do want to expand the game, and heli transport and insertions might be first step.
Happy holidays.
