If I am doing my AIR manually or using the AI, then I am correct to assume that whatever FHQ is set to has no impact on the game?

If you manage your aircraft manually, then you do not need to specify the headquarters with your AOG. This is only necessary for AI air support to work, so that the AI knows which HQ to follow and how to create its air directives to support its HQ combat.
