Is there a difference between an Annexed country, and one simply (hex by hex) designated as a major's home territory?

In my map I originally had the western half of Czechoslovakia (Czechia) and Austria as their own separate countries, with the intention to have Germany annex them in the editor.
I did so, the borders all dissolved, but (a) none of the cities flipped to showing their (blue) supply levels to match the ones in Germany proper. And (b) the hexes in question the game engine still considers their territory, not Germany, such that any resources in a German script give errors when trying to save. I thought if a country was annexed in this way all hexes are considered home territory to the annexing power.
Yeah, all I need to do is go in and manually flip them all to German native territory (vs. mere German control), but it is strange to see this dichotomy. The problem is if I decide to do a 1936-37 prewar scenario when I fire off a script to annex them I'll run into these same issues.
