So I just found out you can move your planes directly to empty enemy cities with your planes. You can then capture the city without any air interference if you hold ctrl and then click on the city.

Thanks for the report, and kind of amazing this has never been discovered before... i'll fix this for the next update.

I am glad to have helped but to be honest it was my cat sitting on the edge of the keyboard that made this happen. Not sure if I should mention its not only cities but other resources like mines also. Clear hexes no.
