Is there a guide to the scripts?

I feel I have tried every combo to get Missouri to join the Rebels but no...

At the top of every script file is a detailed explanation of what every line in each script means, if that's what you're looking for.

Conditions for MO joining the CSA are simply that the Union has not invaded it on turn 1 through the MO State Guard DE, and then after that MO must then be at least 0% pro-Confederate.

This can be done via diplo and/or the Union saying YES to Garibaldi, preferably with a good deal of luck thrown in on top. It's mathematically possible, but just barely.
