Could anyone tell me if there's amphibious equipment in CMO capable of conducting sea-crossing and island-landing operations? Also, how is naval resupply handled in CMO? What should be done if a destroyer runs out of missiles?

There is. LCACs, helicopters, LST etc can land units using the cargo system. If a destroyer runs out of missiles it can return to port and rearm, if you want you could use unrep as well but VLS cells generally can't be reloaded like that.
