Ships keep attacking during boarding attempt.

I keep having trouble where I tell a fleet to capture a ship or base, and they don't stop attacking once their shields/armor are gone and capture is in progress ultimately blowing up the object instead. I have to micromanage any ship that's launched an assault pod and have it fly away so it'll stop shooting. It didn't used to be this way. They're all under manual control. Am I missing something, or is it a fun new bug?

It's a bug. As fallback make the raid fleet out of ships with low dps and more ion weapons. And maybe weapons that have no shield/armor bypass bonus.

Combat ships need to "blockade" the station to conquer, and invasion ships shouldn't be armed except for PD. Mixing the two classes yields these questionable results.

Maybe I'm remembering Distant Worlds 1, but it definitely used to be that they'd stop firing once the assault pods landed on another ship. Having the Capture mission had some intelligence behind it. And sometimes it still does. It appears random.
It's never been necessary in the past for me to have a separate capture fleet with low DPS. I'm not talking about troop transports for invasion.

Two saves uploaded as examples.
Quicksave:
1st Fleet (hotkeyed to 1) is capturing pirate vessel Growling Defender. When the save is loaded, their splinter pods are on cooldown but will be back within a few seconds. They take down the shields, launch pods, capture begins, they stop attacking, and all seems well. Until they suddenly blast it out of existence in unison.
Yeah:
2nd and 3rd fleet are set to capture pirate base Abunshii Outpost. They launch pods and just never stop firing, demolishing it.

Secondary bug in both saves: My generals were on the troop transport fleet. Manually assigned. At some point their location changed to: Laser Cannon (S) Lv0 from X
Moving them back to a real location takes about 4 years. This has happened twice.

I seems to me that when they're automated and they chose to capture on their own, it works normally. It's only when you manually give the order that it's a problem.

Side note, it would be awesome to be able to more reliably influence capturing by the Automation in terms of when and how often. Currently it is set to always capture but is still missing opportunities. More transparency around the logic here would save frustration.
