[1.2.8.8] Incorrect modules used when upgrading ships.

Those bugs have been there for a long time, but I report them because it makes manually upgrading ships tedious. Several ship modules get replaced by the wrong thing if certain other modules are available.
Here a few I have noticed so far, but I am sure there are many others :
-Concussive missiles, once the last upgrade is available, will constantly replace other missile types. (The large version takes ridiculous amount of space)
-Large lance missiles replace other missile types when available (except fully upgraded concussives).
-Small or medium sized weapons in larger slots constantly get replaced by their larger versions when available (space or energy usage be damned).
-Star Marine Barracks are constantly replaced by Crew Systems.
-Ion Sheath Armor always replace other types of armor. (sometimes we want higher durability or smaller sized armor modules).
-Single Vector Engines always replace Multi-Vector Engines. (Very annoying when I really want the Multi-Vector)
-Swarm Targeting keeps replacing Target tracking system (Please change that!).
-Small Starfighter Bays are constantly replaced by the Medium one (Sometimes we actually want the small version so we have space for other things).
There are probably others, it would be nice if you could make a pass and prevent those module swapping from screwing ship designs. That can make it really tedious to upgrade ships when we have a long list of ships designs to update.
