I am not seeing when this army becomes activated in the 1941 grand campaign. Is there a way to tell?

It is frozen for 2 turns, it becomes active on 6 July.

Is there an army level headquarters unit in the game? I looked for and couldn’t find it in OOB or commanders report.

What do you mean? There are many Armies, those are all HQs.
If you click "O" then you can look through the whole OOB and you willsee all levels/echelons of HQs.

Yes the 2nd Army has a HQ and it is on the map.
