I still need a definitive answer about whether there is a counterintelligence option in this game. Here is the specific problem. The British and American response to the Axis almost always entails an invasion somewhere. The problem is that if an amphibious transport or a gathering invasion force unit like a paratrooper or special force pops up on the German intelligence screen then a red flag is being waved that takes away the element of surprise and gives the Axis player time to prepare and nip the attack in the bud. T'ain't fair. Is there some way to prevent this?

No, there is no way to stop it. Counterintelligence works in the research system, but not in affecting units being spotted.
Of course, you could always carry out a diversionary landing...

Today, I had a internet connection error shortly after I watched the replay of last turn and found, that the units shown were different. This can be abused. It should be changed that the units which will be shown are the same - this should be an easy fix if the dices could be rolled at the end of the turn.

Bearing in mind the response to the initial question is the choice of a unit discovered totally random or is there anything that makes a unit more likely to appear on the enemies screen?

James Bond died, in the last movie, unfortunately.
It's a movie, so maybe not.
Rumors the franchise is up for sale.
