As soon as I research any kind of ship components that have v2 in their name, they are automatically and magically appear on my ships and designs in an instant.

Is this the desired behavior of the game?

Think of it as you having researched a way to get more out of your existing components. No hardware changes, just the ship's chief engineer being told a better way of running the component that was discovered through research back home.

If components are an upgrade within same component ID then no return to shipyard is required.
I´m tend to think that this is a decision thats was consciously taken by the developers as otherwise the refit process in general would possibly become too tedious/burdensome and have a negative effect on the gameplay flow.
Probably more on the AI side than the player side.

Yes, WAD. You can turn it off if you like, but only for state ships. Ship construction -> ship designs -> retrofit column

Basically applying a fleetwide firmware patch for the components in question.
