As title. When hovering over message log entries, the tooltip position is making strange positioning decisions.

Ignore the incorrect delivery of tutorial messages, that's covered in another post.

There is no proper "3d" position for tutorial esque pop-up messages IIRC, it may just default to where ever you were looking when you clicked it. IS this also happening for events like units getting damaged/lost?

The "random" placement of message balloons around the point of origin is by-design.

The idea is that if you display all balloons at the very same point relative to the point of origin, you will probably see only the very last one, and miss all the others. By randomly "sprinkling" the balloons around the point of origin, the probability you will see most/all of them is greatly increased.

If you would prefer to not see the balloons at all, you can disable them in the message-log settings.

Ahh, I didn't realize that.

It might be better to give 'non-coordinate dependent' popups a specific area in which they appear. Maybe in a column along the left side screen border? This will leash them to a standardized area that players will then know to look at for them. See how games like Distant Worlds 2 or Stellaris handle this exact scenario.

"Maybe in a column along the left side screen border"

IMO...No. Then its just another message box. I like them appearing where they happen and brings the eye to where it occurred.. If you miss one, you can go back to the message box and see it.
