Tried to recreate them in CMO. The questions are:

The Su-24 apparently is not able to fly below 60 ms, with terrain following option ticked, and is shot down, in this video and many other similar from this war, ACs altitude is very low to avoid SAMS. Ace status does not change it.

The special BONUS shell seems like a normal shell, should they be considered as guided weapons?

The altitude on that video looks at least 60m, in fact. The Su-24 is a pretty large AC (similar length to F-111).

Other aircraft have been shown to fly even lower over wheat fields etc., and that's not stopping them from being shot down (see Su-25 video a few days back).

The shell itself is unguided, it's the "warheads" themselves that are guided. CMO treats smart terminal submunitions as having a much larger Ph against mobile targets.

In the video, the Su-24 flies straight and level over a flat terrain area (and still it keeps a healthy slack over the tree line).

In the example you posted, the Su-24MR flies over rough/uneven terrain (notice how the AGL value fluctuates wildly), which forces it to frequently be over the 60m threshold, and that in turn makes it easier to detect.

Switch to the Buk unit, and check its LOS against a target at 60, 70 and 80m AGL.

Yes, that's as designed. The shell impacts the SAM Platoon's general area and the terminal-guided submunitions do their magic.
