It seems that my JG27 HQ and some of the planes were taken to France and now I can't subordinate the rest to JG HQ, what should I do?

Have you tried to right-click the Squads and "assign" them new this way?
They are currently/now under the VIII Fliegerkorps as you can see on the right.
...not quite sure if I understand what you mean.

I've tried, but there's no way to subordinate them to an empty AOG, just an existing one that already has planes.

Hmm, you should be able to. The ones not on MAP already are the ones with a "(0)" at the end.

I don't have a JG27 AOG for these planes, I can only subordinate them to someone else's AOG.

Now I get your issue, it is about OCD.
Yea, erm....the Luftwaffe at times had HQs and Staffs and/or single Staffeln in different locations, even different Theatres mixing it all up (then sometimes they were renamed ....and so on), in your case the 27th was in Africa I think (see the logo of the Stab with the black person and a leopard[or so]). So these are historical causes/reasons set by the scenario desgin, you can see the same already in T1 in some cases.
Just assign it to any AOG, it rly does not matter for function and just makes it all a bit harder to understand/coordinate.
The main purpose of AOGs in the game is to use specific AGs for specific Air Missions/ADs/Ground HQ GS. There is no penalty (I know about) when you mix up things (just some AOG limits which I don't know about what happens when exceeded).
