Conversion Question

Okay, here is the deal.
Lets say we haev a ship(my hyperion) you can tell by looking at it what areas glow, now, a lot of that glow is over multi faces and part of a more complex object.
As of right now the only way I know how to make that glow is to break it off in max and import it seperate into magic, then apply the secondary glow material and edit the poly, while importing the rest of the ship minus those parts I broke off
What this leads to is nasty seams in game tho.
I wanted to know if there is aNY way to import the WHOLE ship as one part while still haveving those areas glow.
Selecting those polys in magic is nearly impossible, as is applying the secondary texture to the whole ship(different maps and it kills the fps)
is there another way to do this?
