Throttle and Alt key stop working

Sometimes my throttle starts acting weird in 4.0.2.
I have a Logitech Freedom 2.4 joystick. It has a throttle lever on it. When the problem starts I cannot set the speed to 0. If I move the throttle lever to the 0 position the throttle display goes to about 70%. Full throttle is still full throttle. The minimum I can get my speed down to is about 75 m/s when the throttle is set to about one quarter on the joystick. So 0 on the joystick is about 70% throttle and as I move the throttle lever to the one quarter position my speed slows, then as I keep moving the lever, the throttle increases to maximum.
When this happens my alt key also stops working. It seems to act like alt-A when I just press the alt. So asking for landing instructions with alt-I is impossible and getting my speed down for landing also is hard.
Also, A and Z, the keyboard throttle commands also are ignored.
I can restart the program and it is fine until it starts again. I think this happens sometimes after I take any hit, but I'm not sure. But it is not just for that mission or I would say my controls have been damaged by the hit. If I do land safely and start another mission, my controls are still messed up in the new ship.
