I've got the option to show partisan/garrison warnings set "on". I do get the icons, but frequently suffer partisan attacks WITHOUT an icon warning.

Is there something in the rules that I can't find, or is this a known issue?

You need to have one supply in each territory that requires garrisons. You need to keep one supply in those territorys at the end of every movement phase. When you end the movement phase one supply will be used up to fight the partisons. But I do believe the garison is now supplied in the event it has to defend itself against an attack on your opponents turn/s

Yes, even with auto supply 'on' (which tries to ship available supplies to anti-partison garrisons) you still might end up short because of transportation restrictions (no rail capacity left) or simply no supplies available.
Embarrasing when that happend, lol!
