Maybe I'm wrong but I haven't see troops being crammed on the ships affects morale or fatigue. I hade a brigade on the ships for 10 days no effect to the morale whatsoever.

Check the unit details you will see the elements slowly start to become disabled from sitting to long on board ship... once unloaded at a well supplied base it will take a while to recover and get the disabled parts healthy again.
