In using advanced supply and auto supply, I am having issues as Japan in using my transports. I may have figured it out and am asking for advice here. Is the best process to move transports first and then move units? If auto supply is on many transports get stuck in their place cuz they moved supplies. Or am I being a total noob by having supplies still out on those islands anyway?

in my case, i never use regional/auto supply due to the transport things u experienced.
while it takes a bit longer to finish a turn, i prefer to switch regional/auto supply off and do it myself.

I concur. Dont use auto/area supply - its a pain. Just get used to moving the supply yourself.

To answer your related question, always move your transports first the move units. Otherwise transports get fixed in that location and also cannot give the free movement to other transports.
