Is there a way to make a 'blanket change' in who is on each side in the scenario editor? Or if you wanted to change the sides would you have to change all opposing countries to be 'Japanese' nationality?

Nope, can't set country sides. If you want somebody else to be on Japan's side, they'll have to be set as Japanese.
