IJ A/C are divided by army and navy A/C. Does it matter what A/C fills either squadrons? Except for Carrier A/C I dont see a difference. I mean if the Zero is better than the Oscar does it matter if I fill army squadrons with Zeros? Or the other way around. (This does not include Carrier Squadrons obviously)

Not sure about Vanilla, but at least in CHS you cannot use IJA planes with IJN squadrons and vice versa. I think there are also some limitations with the different nationalities of the allied squadrons. AFAIR this is also true with PDU on.

Ok if that being the case then which level bomber do you think is the best for the army in late 41 and early 42? I like the helen or is that too costly of an item? Sally maybe?

There isn't much of a difference between the Helen and Sally except for 1 potentially important thing. The Helen uses the Nakajima engine while the Sally uses the Mitsubushi. There is a pretty severe shortage of Nakajimas at the start of the war. Many people stick with Sallys for that reason alone. If you do stick with Sallys, make about 40 or so Helens so you'll get your reinforcement Helen Sentai. When they arrive, immediately convert them to Sallys.

You sure we can't put Navy pilots in Army planes in vanilla? I'm pretty sure I just put a squadron of Zero pilots into Jacks. Er, Jacks are Army planes, aren't they?

for this reason I prefer Helen [;)]
'cause almost all multi engines aircrafts using Mitsubishi they are big shifts in M. engines pool, my Naka engines pool is more stable

And I prefer better range and manoeuverability of Helens too [8D]

And don't forget the point of armour too[8D] - or it that only in Nik Mod?
