At least Luxury Resouce target seems to be capped by Population, yes.
I have no idea how the limits work for construction resources. Particulary if you consider that the planet might have to build a ship and/or spaceport.
Spaceport vs Planet Stockpile:
I would guess that both have seperate stockpiles. They are in shuttle range, so any resources can be ferried up or down easily.
The stockpiles are linked, as they both display the same amount of resources. I can also adjust the amount manually and it will display on both the Colony and Spaceport, however I can then set one to back to Automatic - just not sure what impact this has.
I never tried it myself. But logically speaking:
Spaceports have their own inventory, that works even when they are nowhere near a planet.
Planets have their own inventory, even if they do not have a spaceport.
If you have both together, I guess they do share the inventories? I would guess the Spaceport shares the planets inventory (harder to destroy then spaceport, spaceport follows ownerchanges of the planet).
But if so, having any on automatic would affect both sides equally.

How do I find an automated colony ship? I've tried looking under both military and civilian ships and can't seem to find it anywhere in these categories.

Control Center / Colonies: there's a sub-section, called
Colony Ships.

So I learned recently that you can manually place Spaceports and Research stations in specific spots around your colony worlds, but can you tell your constructor where to build things on planets you don't own? I haven't been able to get it to work for whatever reason.

I have medium and large civ ships unlocked but all I ever see getting built or flying around are small. Is this bugged or do I need to do something to get the private economy to make the larger ships?

You need a design for the larger ship.
And the private economy needs money to retrofit existing or build new ships

Note however that additionally the PE tends to have a bug where it does not spend anything on ships for a long time, only to invest 500k or so in one day.

Then it might just be that Bug I too notice reglarly. Something has the Private Economy Building AI stuck.
What unstucks it always different, but usually stuff like colonies starting to be taxed. Once I had it when a recent conquest started rebelling.

Sometimes there's two rings around my ships. I assume the outer is the range what is the inner?

Yellow is the Fuel Range.
Orange is the range of a single jump, as defined by the Hyperdrive.

I can't zoom all the way out to see my entire 300-star galaxy at once. When I hit the delete or page-up keys, I get zoomed out far enough to see maybe 70% of the galaxy. If I use the mousewheel, I get to about 80%. I'm playing on 1920 x 1200, though I did start the game on 1280 x 800, so maybe that confused a setting somewhere?
Anyway, does anyone have any suggestions on how to fix this? It's not that big a deal, but it'd be nice to see everything all at once.

Are you using the latest version (beta v1.0.3.0)? I'm asking because I remember having that problem before, a while back, but I've just checked now and with a 700 star galaxy, I can zoom-out and see everything.

Nope.
And even if you did, the Defense fleet have a tedency to ask for missions in those systems.
Which do count as "explicitly being told to go there".
They will usually ask to investigate the "previous" sightings. And investigate missions carry no combat power, so they charge into their death.

Are there (lost) colonies which don't show up as independent colonies and once an empire of their ancestors finds them they may join them even when they are half a galaxy apart?
I'm asking because I've explored the system (outer rim) long ago, never saw it as an independent colonies, and suddenly it became part of friendly (FTA, Migration, Non Agression) Zenox empire. The colonization distance is at 200 and the distance between the empire and their new colony is way more and their connection goes across my empire with two stepping points in between.

I wish there was, especially for Civil Ships.
The "Don't fly into pirate infested independent systems to far away to matter"-Button
In effect it would be a trade embargo for this independent world, but as a Diplomatic solution it sounds to harsh to me.
But both things sound fun.
The Diplomatic "We don't want to trade with you A-Holes" Version
and
The Military "We can't send civil ships into this unsafe region"

Breaking free of an oppressor - why would you leave a working multispecies society? - and seeking safety by joining another empire, which will accept your people as equals, is something completely different and has some references back on the planet of the long lost thirteenth tribe...

You need to actually visit teh system to get contact with Indy colonies. Getting their location from Maps is not nearly enough.
