I am playing the 1942 scenario and there are two hexes near Ptomik that keep reverting to german control even with Soviet units on them. the game moves the units off. I had two German units appear in a hex two turns in a row

What version are you using? We had a bug like that but we fixed already in one of the updates.

I am having the same problem. It's at Basargino; hex 273,161 and clear hex 272,160. Can't fix the railroad at Basargino because of this. I started my save in version 1.00.07. Tried installing the 1.00.11 beta. It does NOT automatically fix the problem. Unless I need to restart completely.
