Rail Repair

So just confirming, After taking control of some hexes i have to go through and manually repair every single rail line with the "RRC" button on the unit card of rail group or will it eventually get done with the smaller regiments you don't individually control?

You need to have a HQ there with contruction units attached to get the auto rail-repair working. They just spawn within HQ range from the same area, they won't hop over water from Africa to Sicily or Italy.
I believe they need a proper starting point to be in supply for this HQ so a port hex with rail repaired and port functional.

So the best thing to do is manuelly reassign the units to an HQ closer to the front. Leaving said units with AFHQ is the wrong move?

AFHQ may work if its one the same continent. From Africa to Med islands or Italy or from Britain to France won't work. Island hopping may not work either if there's no ferry connection between them and the sending-out HQ.
