Is there any sort of advantage to the owning player to switching a ship from one naval HQ to a different one?

Not that I know. It helps me keep track of where subs are based but that me.

That question was asked years ago and Alfred or one of the developers answered that it makes no difference. It is just a way for you to keep track of which area you assign ships to. That is why there is no PP cost to change the Naval HQ.
