Attached below is an historical mod with the "War Ensign of Germany 1938-1945" and the "Red Army flag" from Wikipedia, as neutral I prefer a red-black flag.

I would use JSGME. I'm not sure if JMass made them compatible.

I will post a link to the JSGME tutorial from PCK.

Yes they are JSGME ready and he included the originals in case of problems.

If I use Jones's Mod Manager, what should be in the MODS directory.  I tried putting the "objective" and "media" folders in and they aren't showing up in the game with the new flags.

I see the problem, the "Media" folders needs to be in a upper folder, so you can create a "JM_flags" folder in Mods and move the "Media" folder in it, later I'll upload a new mod version.
