Can you stop it by reformatting?

No. The first sign that the Apocalypse has become unstoppable is your hard drive being uncontrollably reformatted.

Easy to take care of this if it happens, stand around the captain anti christ with squirt guns in hand and repeat...."Its the power of Matrix that compels you" 3 times and the antichrist captain will be cleansed.
