They will just sit there and wait.

They do this until the target's shields go down, and *then* they move towards it. This typically results in the other ships in the fleet slowly finishing the target off as it gains/loses shields/weapons, and the fleet will fail the capture objective.

Troop Transports should move with the fleet towards their common target. I made a troop transport that was designed as a multipurpose transport and capture ship, and found it useless in capturing things, even when it should theoretically excel in that area and be a part of raid fleets.

Or what if decided to have a capture fleet of just transports that have weapons? Should they all just sit there?

I had a look at your save and your transports definitely sit there doing nothing but if you use the editor and add an Utrantu collective transport then change it to your empire then add it to your fleet that ship will correctly move and capture if you give the capture base command again.

Looks like the issue is simply no weapons on your transports so they are not getting into weapons range because they have nothing to fire and the solution is redesign with a weapon on the troop transport.
