I am having this same problem when dealing with pirate lair on planets that I take over. Generals and other characters on planet always get killed.

When I have ownership of a world with a pirate lair and I land troops (with generals) then click the 'attack' button from the facilities screen, all of my generals involved in the fight are killed when the pirate lair is destroyed. All of my troops are fine. This is obviously a bug.
