Easiest way is to get a STEAM key that way you can have a STEAM version and a Matrix version.

I have both on my computer. I have plain Jane STEAM instal for MP games and keep the modded Matrix instal for SP games.

Best way is to move the AOGs manually. :) Having said that, if you set your AOG stance to “advance”, they should follow the designated HQ and are usually very aggressive in moving forward. Currently playing GC41 as Axis vs AI with ‘reduced attrition’, ‘reduced CD delay’ and +5 morale boost to Germans. Just finished 3 turns. The game feels more or less the same, less routing but feels slightly more mobile. Overall ebb and flow is basically the same. I have not noticed any issues.

Ok, another thing you may want to check is whether you have already assigned the AOGs to another AD. One advantage to using AUTO assignment is that the AI will handle it.

Not sure what the issue is but the “target priorities” all show zero meaning no valid targets. What happens if you try a GA AD with “railyard” as target?

The AI will try to spread the assigned missions to all chosen targets in the area, so if you have a large area, you can potentially hit (but also miss) a lot of targets and some targets may only be lightly hit. So trying a GC41 game against the Russian AI with “reduced attrition” and “reduced CD delay” on.

1. Is it still recommended to boost German/Allies morale by 5/10?

2. Can these settings be adjusted on the fly mid-game? The patch notes only mention a restriction for PBEM/MP games.

Not sure about F4s, but upgraded bombers a few days ago with no issue. Did you check you do not fall into any of the rules restriction in the manual? The unit you want to upgrade cannot have flown any miles that turn and you have to be 4 hexes away from any enemy unit.

To be fair, I assume the reason the Devs went with the current approach is because all the Luftwaffe OOBs I have seen for Barbarossa only list types, i.e. Ju88A, Ju88D, He111H and not the sub-type so any attempt to arbitrarily plug in A-4s, D-1s or H-6s from the start would be at best a guess. Note that "limited" quantities of drop tanks for "specialized" uses are already in the game. In 1943, the Axis player has the ME109 G4/R3 and then in 1944, the ME109 G8, both long-range recon fighters which have the 300L tank as an available load out.
