WW2: Road to Victory is the first grand strategy release from IQ Software/Wastelands Interactive, which covers World War II in Europe and the Mediterranean. Hex-based and Turn-based, it allows you to choose any combination of Axis, Allied, Neutral, Major or Minor countries to play and gives you full control over production, diplomacy, land, air and naval strategy. amphibious assault

I was playing around with amphibious assault on Copenhagen. I noted that I could assault if I had an amphibious unit in the North Sea, but not if it's in the Baltic. However, on the fleet screen, Copenhagen is accessible from both.

Is that a bug or is there another way to tell which sea zone an amphibious unit must come from?

It depends on the hex you are trying to land in. Some hexes border the North Sea and some border the Baltic.

Indeed, as James said.
Some hexes are adjancent to North Sea and some to Baltic.
Every single hex can be aligned to only one sea zone
