Naval boxes handling rule

I have my game set to 50% penalty for automatic handling of the naval boxes, yet I see supply drying up for my large blockade fleets. Is this feature not active in game? If it is active but supply still gets pulled it seems a little pointless to use the feature ever.

I use the 50% penalty so I don’t have to be bothered with the repetitive task of shuttling ships back and forth from the box every turn to keep their cohesion and supply levels up. The 50% penalty is supposed to simulate the time ships are sailing to and fro, so reducing their supplies while in the box makes no sense.

Are they engaging in combat at all? If so, their stats reduce.
